MetaboLights
A repository and reference database for cross-species, cross-platform metabolomics experiments and metabolite data.
What MetaboLights is
MetaboLights is a repository and reference knowledge base for metabolomics studies across multiple species and analytical platforms. Founded in 2012 and maintained by the European Bioinformatics Institute (EMBL-EBI) with funding from the Biotechnology and Biological Sciences Research Council (BBSRC), the resource provides a public home for sharing primary experimental data, protocols, and metadata.
The platform addresses the challenge of making metabolomics findings systematically searchable and reusable. It combines raw analytical datasets—specifically from nuclear magnetic resonance (NMR) spectroscopy and mass spectrometry—with a reference knowledge layer detailing individual metabolite compounds, their biological roles, anatomical locations, and physiological concentrations.
How it is organised
The database is structured into two interconnected tiers: a repository for complete experimental datasets and a reference layer for curated compound properties. Authors submit studies using a guided workflow structured around the ISA-TAB format, ensuring submissions adhere to Metabolomics Standards Initiative (MSI) recommendations. Each accepted submission receives a permanent accession identifier, such as MTBLS1.
Data curation incorporates controlled vocabularies and ontologies, including the BRENDA tissue ontology for anatomical contexts and the NCBI taxonomy for species classification. Metabolite chemical structures are interconnected with external chemistry repositories including ChEBI, PubChem, and ChemSpider. Datasets, including raw analytical files, are distributed via an FTP server.

What you can use it for
- Study data deposition
- Depositing metabolomics raw files, protocols, and study designs to acquire a stable accession number required by scientific journals.
- Metabolite reference lookup
- Consulting reference spectra, chemical structures, biological roles, locations, and concentrations for specific chemical compounds.
- Secondary analysis of metabolomics data
- Downloading primary mass spectrometry and NMR spectroscopy datasets via FTP to reanalyse published cross-species studies.
Query it here
The research agent queries MetaboLights directly — no account, no API key — and every answer links back to the record it came from. Ask in plain language and it writes the query.
Strengths and limits
Good at
- Supports both nuclear magnetic resonance spectroscopy and mass spectrometry experimental records.
- Standardises biological and experimental context through established ontologies such as the BRENDA tissue ontology and NCBI taxonomy.
- Provides guided curation tools to align submissions with Metabolomics Standards Initiative guidelines.
- Assigns persistent, unique study identifiers recognised by journals including EMBO Journal and Nature's Scientific Data.
Watch out for
- Analytical coverage is confined to NMR spectroscopy and mass spectrometry platforms.
- Cross-links to external metabolite databases are reported to be lacking.
Questions
Can I search MetaboLights without writing code?
Yes. The research agent queries MetaboLights directly, with no account or API key, and cites the record behind every answer. Ask in plain language — for a gene, a protein, a compound or a study — and it builds the query for you.
Can I reuse data from MetaboLights?
CC0 1.0 for studies submitted from April 2025; earlier public studies under EMBL-EBI terms of use. Cite the study accession (MTBLS…) and its publication, and MetaboLights (Yurekten et al., NAR 2024). Terms: https://www.ebi.ac.uk/licencing
What types of analytical data does MetaboLights accept?
It accepts primary research data, raw files, and metadata derived from nuclear magnetic resonance (NMR) spectroscopy and mass spectrometry.
How is experimental metadata structured for submissions?
Submissions use the ISA-TAB framework to structure and tag study design, protocols, and assay metadata.
What information is available in the metabolite reference layer?
The reference layer provides chemical structures, reference spectra, biological roles, locations, concentrations, and raw data associated with individual compounds.
How are deposited datasets referenced in scientific literature?
Deposited studies are assigned a stable accession number with the prefix MTBLS, which is used as a publication reference.
Written from MetaboLights's own website and reference material. Statements citing a figure that does not appear there are removed before publication. Licence and running details come from our registry.
